I have taught VP Omnibus for the past six years to middle schoolers.
1. Yes to separate geography
2. Yes to separate writing program. Omnibus gives writing topics but not the "how to" process.
3. I'd supplement literature too. The secondary books list has some good titles, but IMO it's still not enough lit.

Eta: When people ask what I teach, I tell them it's a humanities course. While Omnibus bills itself as theology, literature, history, and Bible all in one... It's actually a Western civ course taught through a Christian worldview using primary source texts.
